Hi,
What does GapInsertion and GapDeletion mean from the result of HalSummarizeMutations? What is the difference between GapDeletion and Deletion. Hope that you could help me with this question. Thank you!

Good question. I think the idea of gapped insertion/deletion was to identify larger events that might otherwise get broken up by smaller events otherwise. But I'm not confident it works great and would caution against using the results.
