Instead of filtering on max mutations, there should be an option to filter on max codons affected. This will be useful for programmed mutagenesis designs where all possible codons are made at each position.
Currently, to analyze these datasets it is necessary to set max mutations to 3 and manually filter the output for nucleotide variants with a single amino acid change and no synonymous changes at other positions.
