If a database is backed up on our SQL Server having been used previously and then we restore it and attach. It has the tracking tables etc where as a local SQLite database may not exist. If I run the synchronisation we have issues since the local database does not have any tracking since it is technically a new database.

Should I deprovision and reprovision when a database is retored on our server?

Not sure I understand, can you elaborate a little bit ?
