Create a directory in the scratch space where you will clone this repository. Use usernmae/Pipeline

For example, mkdir -p /space/scratch/$(whoami)/Pipelines

cd /space/scratch/$(whoami)/Pipelines git clone https://github.com/PavlidisLab/rnaseq-pipeline

Updating submodules
