Learn about vigilant mode. 
Ticking/Unticking the "Search in all open databases" checkbox is now remembered per session/until KeePass is closed.
This matches the behaviour of the KeePass standard search checkboxes.

You can still use the plugin's configuration to define the initial state after KeePass started.
