I am currently working on genome assemblies from different bacteria. These were originally assembled using a hybrid approach with both long and short reads and were comprised of a large contig of chromosome origin plus several smaller contigs which I thought may be of plasmid origin. To confirm, I performed de novo assembly using plasmidSPAdes, which did assemble some putative plasmids. I wondered how I proceed now with these two different assemblies? Is there a way I can merge the two assemblies so that I have the chromosome and plasmid contigs in a single assembly?
