LifOver ([http://genome.ucsc.edu/cgi-bin/hgLiftOver] (http://genome.ucsc.edu/cgi-bin/hgLiftOver)), is a really useful tool to "converts genome coordinates and genome annotation files between assemblies". It can be used either for an online form or locally by downloading the command-line application.
Unfortunately, none of those methods allow for converting genome coordinate computationally from other applications.
This LiftOver web-service allows to run and retrieve remotely a local installation of the program.
The web-service and a sample client are written in Java and have been tested on Glassfish.
