<MenuBar useSystemMenuBar="true"> should do it, check that it doesn't break on Windows.

In addition, perhaps this could be used to move settings into the default menu on macOS:

I reverted this change because of #62. If this can be solved, then this is still something that would be useful. However, since it appears to be a bug in JavaFX itself, I label it as "wontfix".
