In the 'pie chart view', the "unannotated" list of id's has filename WHATIF_PDB_acc_UNANNOTATED is, while in the 'unannotated view' the identical file has filename PDBACCWHATIFunannotated_pdbids.txt

They represent the same collection of entries.

The only alternative to this would be to remove one of the two download links.

Exactly.

Instead of removing the download link, perhaps the same file name can be used?
