haze

Fast smoothing of per-vertex data on triangular meshes for R.

About

This package package performs smoothing of per-vertex data on triangular meshes, as illustrated here:

Such smoothing is typically used to reduce high-frequency noise and improve SNR.

What haze is not

To avoid any confusion: haze does not smooth the mesh itself, use Rvcg::vcgSmooth() for that.

Features

The main feature is:

  • pervertexdata.smoothnn() and related functions: nearest neighbor smoothing based on edge distance (e.g., k-ring neighborhood of each vertex, with arbitrary k).

Other utility functions:

  • submesh.vertex(): Creation of a sub mesh based on vertex indices in the source mesh (known as a patch in FreeSurfer).
  • find_nv_kdtree(): Find nearest mesh vertex for query coordinates using a k-d tree.
  • nn_interpolate_kdtree(): Get per-vertex data at vertices closest to the given query coordinates on the mesh.
  • linear_interpolate_kdtree(): Interpolate per-vertex data at the query points. Can be used to map per-vertex data between subjects (for which you have spherical, aligned meshes).

Note to neuroscientists/FreeSurfer users: The linear_interpolate_kdtree() function allows you to map native space brain morphometry data to standard space. So in combination with the pervertexdata.smoothnn() function, you can get smoothed standard space data from raw native space mesh descriptors, all in R.

Properties of the smoothing functions

  • fast: the smoothing is done in C++
  • supports re-use of neighborhood data for faster smoothing of several datasets on the same mesh
  • even faster for several overlays: several overlays can be smoothed in parallel on multi-core CPUs.
  • works with various standard mesh file formats like PLY, OBJ, OFF as well as FreeSurfer brain meshes
  • the internal mesh representation is tmesh3d from the rgl package, which allows for easy visualization
  • ignores values set to NA during smoothing, which can be used to mask certain mesh areas (like the medial wall in neuroimaging)
  • comes with pre-computed neighborhood data for meshes commonly used in surface-based neuroimaging (FreeSurfer's fsaverage and fsaverage6)

Documentation and Usage

  • The most important function in the package is pervertexdata.smoothnn().
    • If you would like to pre-compute the mesh neighborhood once and re-use it for smoothing many datasets on the same mesh, use mesh.adj in combination with pervertexdata.smoothnn.adj instead.
  • Help for a specific function can be accessed in the usual R manner: ?<function>, where you replace <function> with a function name. Like this: ?pervertexdata.smoothnn.
  • Run example(<function>) to see a live demo that uses the function <function>. Like this: example(pervertexdata.smoothnn).
  • The unit tests that come with this package are essentially a list of examples that illustrate how to use the functions.
  • Here are some examples to get you started:

Finding the right amount of smoothing

The amount of smoothing to apply (i.e., the FWHM setting in the case of Gaussian smoothing, or the neighorbood size and the number of iterations for nearest neighbor smoothing), depend on the noisyness of your data and the size of the signal you want to measure. Most likely there are established standards in your field, which should be reported in the methods section of relevant publications.

If you cannot find anything, I would recommend to look at the raw version of your data and at the same data after some smoothing runs with different settings, e.g., with 5, 10, 20, 50, 100 and 150 NN iterations. Here is an example for the mean curvature H of a human brain mesh:

In this case, we want to measure the curvature of gyri and sulci. The raw version looks quite noisy, 5 iterations look fine, and 150 are clearly way over the top, as the curvature does not follow the structure of the gyri and sulci of the brain anymore.

So now if you want to use the per-vertex data to predict something with an AI model and your goal is to find the best model, you could do a grid search and use different smoothing versions as input, with various values around 5 (I would maybe try 0, 5, 10, 15, 20) and compare the model performance to find the best setting. For hypothesis testing, you will want to pre-define the smoothing factor instead of trying various settings, of course. If you do this, you will know suitable values from the literature.

FreeSurfer: Mapping between true Gaussian smoothing and nearest neighbor smoothing

Note: The haze package can be used with arbitrary meshes, but this section is specific to computational neuroimaging (which is what we use haze for). Ignore it unless you are working with the FreeSurfer neuroimaging software suite.

Nearest neighbor smoothing is a lot faster than (true) Gaussian smoothing because it does not need to compute geodesic distances along the mesh, so it is common to use several iterations of NN smoothing to emulate Gaussian smoothing. The following table shows the settings that FreeSurfer uses for the fsaverage meshes.

The table above was obtained by running mris_surf2surf, FreeSurfer v6. Once more: these values are specific to the mesh resolution and are only valid for this specific use case in computational neuroimaging.

Performance benchmarks

This requires the microbenchmark package. The mesh I use for the benchmark has 160,000 vertices. The results will obviously differ for meshes of different size and your hardware, so run these benchmarks yourself for your data.

Measuring C++ versus R performance

The smoothing is done in C++ by default, but it is possible to manually select a pure R version instead. The following benchmark compares the performance between the C++ and the R versions of the same algorithm.

On my machine, this shows that the C++ version is about 29 times faster for the given data.

Measuring multi-core performance

To get a rough idea on how much faster the C++ smoothing runs with several cores, benchmark it for your data. E.g.:

On my machine, this shows that code is about 4 times faster when using 5 CPU cores instead of a single one.

So with 5 cores and the C++ version (Example 4 above), the smoothing runs about 120 times faster compared to the single-core, pure R version for the data above on my machine.

Number of cores versus execution time

One could also measure this using from 1 up to 10 cores and plot the resulting execution time.

For this data set and my machine, using more than 5 cores does not seem to help much. For larger meshes, it may very well pay off.
