Can you give a test newick that does with the example FriPan data?

@kwongj - can you provide Dave with a small ProteinOrtho output and a corresponding Newick tree?

Ok, I've copied a newick tree and associated proteinortho5 output to dna.med in '/home/jkwong/testing/fripan/'
There are a few newick files included - core.fast.tree is the file straight out of FastTree, core.tree is the saved file from FigTree with taxa in descending node order (but unrooted), and core.rooted.tree is the saved tree after specifying the ancestral root manually.

I think that might cause the biggest problem, as the tree order will change with a different root.

Looks good!

I would right justify the labels on each row, and put a thin/gray/dotted line to link it back to a solid dot at each leaf of the tree.
