Welcome to the eclipse-rbe wiki!
RBE doesn't handle newline characters used to reformat properties files. Instead you need to set newline chars in eclipse:
Global: Preferences -> General -> Workspace -> New text file line delimiter
Per project: Properties -> Resource -> New text file line delimiter
