Welcome to the FragPipe wiki!

This repository was created to automate FragPipe runs.

Some tools require a license agreement.

These are:

  • IonQuant (License and download here)
  • MSFragger (License and download here)
  • diaTracer (License and download here)

Therefore, the docker image in this repository cannot be made publicly available. Instead, we provide a Dockerfile with which users can obtain license agreements, download the software, add the .jar files to the root repo directory, and build the dockerfile on their own.
