In order to get a quick and valuable information about the profile of each population, I would be glad to have a heatmap either binary using the annotation slot, either using the intensity (median of the data for each population). Heatmap is complementary to the current graphics, but offers a more comprehensive readout because the populations are synchronized which is not the case in the plots from the Annotation function. pHeatmap is a quick way to get a heatmap. Pay attention to the scale option ("none" is a good choice if flourescence are already scaled, or "columns" if columns are markers). Clustering populations will be useful to compare populations with similar profile, but clustering markers should remain as an option. pHeatmap offers to add annotation to the clustering, The cell log10(count) or log10(percentage) could be useful.
