I've only experienced failing with gitlab and Discord.

Invalid two-factor code.

Works fine for other websites like github on macOS.

The otpauth: entry from password-store is correct cause it works on my thinkpad(linux) and iPhone

I also have this problem.
I found that it appends a newline("\n"), and input has 7 characters, correct result should be 6 digit.

I thought it is a feature, most app recognized newline as a submit button, it's convenience.
only some app like motion pro vpn receives newline as character input.
